Many Neidan skills were shifted around in the tree, just when we were getting used to the positions..
Undocumented changes that I saw:

Skill tier changes:
Essence of jade (now called Inner Equilibrium) now 4 instead of 10 (old functionality in Potent Elixir; this is essentially a new skill)
Breath Attack (now called Dragon's Flame) in 4 instead of 1
Terracotta Servants in 10 instead of 16
Chi Realignment: now 16 instead of 10
Smoke Cloud: now 1 instead of 4

Skill changes:
Chi Realignment: Energy Leech duration rises with level (maybe it was always like this, I haven't used it...)
Reverberation: also has 10% chance to petrify for the same duration as other debuffs
Blessing of Jin Chan: tooltip says that the amount of treasure grows with each level. Chance stays at 3.0%
Many skills have their descriptions rewritten to be more clear, for example, Shen Pao now mentions that it transmits weapon effects (it was always like this, but not written on description). Consequences now mentioned to proc on "attacks", and indeed even damage reflection from AoT+MA seems to proc it still, so maybe this is the intended way after all. Haven't been around enemies triggering the bug yet to see if it's fixed

Found more hidden changes on steam post (thanks ninakoru and SilentMeteor)

Vanilla:

- Fixed the drops for Throwing weapons in vanilla TQ.
- Added spears to hydra/typhoon drops.
- Mesh fix for chromatic staff.
- Fixed the venom sac bad poison completion bonus reference.
- Adjusted max level equations on amulets so all uniques can drop?
- Added Ferrus gnosis to common melee drop tables.
- Fixed Doubleslash crosscut animation reference.
- defense\trap_resists.dbr damage absortion to percent.
- Fixed char level for stormwisp_04.dbr, stormwisp_10.dbr -> removed skill6 (test skill)
- Increased % reduced resistance from lich king soul blight (spirit pet) at max level from 75% to 90%

XPack:

- Demonskin Walkers, Aionios ilvl 80. (um_l_002.dbr, u_l_002.dbr), ¿custom int/str requirement?
- Better elemental res tiers for completion bonuses for persephone's tears (02_act4_persephonestears.dbr, 03_act4_persephonestears.dbr).
- Fixed loot stable so iLvl 80 items can drop, and ferrus gnosis.

XPack2:

- Added/fixed MI drop for aesir\ar_fodder_thrower_4*.dbr.
- Fixed the bonuses swap on Valkyrie boots, but still heavy armor values...
- c04_helm04.dbr/c04_helm05.dbr/c04_helm04.dbr ->itemNameTag,tagItemGreatHelm,
- helm\mi_*_nerthusshaman.dbr, mi_*_fjordmelee.dbr -> Bonuses in correct order
- loottables\torso\monster\e_centaur.dbr -> Proper centaur torso.
- Added ferrus gnosi.
- SHIELD NO LONGER HAVE AXE AFFIXES, SHIELD AFFIXES INSTEAD.

XPack3:

- ar_serpentoidvanguard_mounted_*.dbr (and hero) -> Fixed bow loot tables.
- effects\projectiles\monkeyman_atlasrocks.dbr -> added collision sounds.
- armband/helm/torso - mi_*_tritonwarriormelee/mage.dbr -> Proper increasing bonuses per difficulty.
- bow\u_l_02.dbr (phillip bow in set)
- x3set(08).dbr - Reptilian Limbs set bonus now from 2nd item.
- Upgraded epic to 39 and leg ones to 80. (enable drops), for all item types.
- Seems they fixed MIs having torso affixes instead of arms/head/legs/shield, also fixed some weights for affixes.
- Throwing weapons now have bow affixes.
- Weapons have proper a and b loot tables.
- boss skills\summoned minions\firstdisciple_corruptedmummy_38.dbr -> proper undead resists.
- weapon_doubleslash_aegipan.dbr -> Crosscut animation reference fix.
